Update all packages to newest version & prefer python 3.

Still missing:

rivet - 3.1.0 does not work with HepMC 3.2.1, it is already fixed in the master branch but not released yet
~~Sherpa 3 - needs released & rivet~~ (Sherpa can be updated separately)
